1. Clustal X 2.0 is the new version of the Clustal X graphical alignment tool. The original Clustal X was developed using NCBI's vibrant toolbox. The vibrant toolbox is no longer supported which led to problems compiling Clustal X on newer versions of operating systems.

Please have a look at Clustal X's builtin help menu or if you are using Clustal W use clustalw[2] -help or /help (depending on your platform and version of Clustal). Online versions (which might be out of date) can be found here: Clustal W and Clustal X. There are a couple of references on how to use Clustal W/X on the net. ClustalX is a streamlined OS X utility that provides the necessary tools to align DNA or protein sequences from within a user-friendly interface or a Terminal window.
